Anyways I was having a problem starting the server because it says that "Failed to open log file, aborting". Can someone link me a guide to doing this on a command line (raspbian lite) or how to fix this? I have minecraft 1.8.9 server (normal) installed also in the same folder (do not know how to move it/the files out) and I need some help. Thanks i guess!

Anyways, it turned out i was missing a logs folder for some reason; the server didn't properly install. Can someone instruct me on how to install this server into its own separate folder?

I would suggest trying to re-download the server and see if it works then.

Otherwise, have you checked that you have disk space remaining on your SD card. Running out of space could cause such an issue as you experienced.
