As for filling with cobwebs - this would mean that even natural caves would soon be full of them. Is that what we want? If not, how to distinguish between a natural cave (and especially mineshafts and later fortresses) and a player-built structure?

I don't know if mine is a viable idea, but...
If the server were to keep a copy of the untouched map, it could possibly be able to compare the chunk of the used map and the chunk of the untouched one, so any difference would be user-caused. Then it would alter only that
