Can I build special version of cuberite with minumal features, such as world loading, player connecting, plugin api?

Hello, welcome to the forum.

Not out of the box, you can't. You'd have to strip the features you don't want, manually. It should be doable, but since we don't have much use-case for such a scenario, it's not something that we write the code for.
