If you're putting MC-Server into Program Files of Program Files (x86), then UAC won't let MCS open any files in the MCS folder or its subfolders. Windows simply doesn't like multiplatform projects
I think you might be able to run MCS without problems if you put it into a folder outside Program Files and setting that folder's access rights.
