As for the Java question, it's rather simple - to be multi-platform.
As for MCServer issues - there are many, many, many. We currently lack almost all physics (incl. minecart tracks; liquids are behaving weird), mobs AI is pretty useless, redstone is half-working... I'd say the server is currently closer to Classic than to Current versions of Minecraft, feature-wise. There are some plusses, but not enough
