When you start Cuberite a folder will be created for all worlds in the settings.ini. In that folder there is a file called world.ini. In this file there is a section called "Seed" where you can change the seed of the world.

Keep in mind that Cuberite's world generator is different from vanilla, so a seed in vanilla Minecraft will produce a completely different world in Cuberite.
